JSO1 is correct and I believe you are spot on Peppercorn. Crockett & Jones can do a MTO any day in Navy Shell. I believe that it is merely just a supply and demand issue. Plus frankly, Horween can barely keep up with Color 8 production, why spend time and risk on other colors? I don't think Horween actually makes that much more on other colors themselves.

I wonder why navy is relatively rare. Is it simply supply and demand? Not as many customers for that color, so why bother making that much of it?
Yep, exactly. Same with green.
Alden's cigar is one of the few examples of a rare dark cordovan color, but that's only because (per mdubs) Alden artificially constrains their cigar shell supply to make sure they have enough color #8 and black for their normal catalog, which only includes color #8 and black shell.
